Zegapain is a science fiction and mecha anime set in a cyber network world. Kyo Sogoru is an avid swimmer at his high school swimming team. Unfortunately, he is the only member. He enlists the help of Ryoko Kaminagi, a close friend, to shoot a promotional video for the club. Unfortunately, he has no models to attract new members with.
As Kyo ponders on his dilemma by the poolside, he sees a beautiful girl make a perfect dive into the water. Kyo points out to Ryoko that the girl would be perfect for his promo video, but Ryoko insists there isn’t anyone else at the swimming pool other than Kyo and herself. Indeed, when Kyo looks again, the girl didn’t emerge from the pool and nobody is in the water.
Things become stranger the next day when the mysterious girl reappears as a student at the school. Her name is Misaki Shizuno, but even though Kyo has never met heard of her before, everyone else suddenly claim Misaki is very popular and well known. Nevertheless, Kyo asks Misaki to star in his swim club video. Surprisingly, she agrees but under the condition that Kyo would repay the favor.
When Kyo and Misaki are in the water together, a bright light appears and they are transported into another world. The place looks just like any other urban city, but giant mecha and flying machines roam this world. Misaki and Kyo are inside a mecha named Zegapain and they are being attacked by mechanical enemies called the Gards-orms. Although it is his first time piloting, the controls seem to be second nature to Kyo as if he had done this before.
Misaki reveals to Kyo that the world he came from is actually an illusion, and that the ruined landscape before him is reality. People and cities are actually made of data stored on quantum servers. Misaki and her colleagues are a part of the Celebrant, an organization of individuals who have awakened from the artificial worlds created in the servers. They pilot mechas such as Zegapain to battle against the Gards-orms, AI programs which intend to destroy all the servers in the world. Kyo joins Celebrant to protect the people, including his friends and family, still trapped inside the quantum severs.
